My company is considering implementing a QML in accordance with MIL-PRF-38534 but before we do we are trying to determine what it will cost to implement and maintain and what our ROI might be.
We are currently registered to ISO9001-2000, AS 9100 and ISO 14001.
Can anyone out there help me.

Welcome to The Cove!
Since you are registered to other standards, you would have identified the activities generally needed to add this one. Maybe they would be abbreviated somewhat, as it would arguably take less time to edit a manual and procedures, plus add appedices, than to start with new ones.
See the blue tool bar above? I used the Search function in it, with key words "quality cost calculator" and found this thread for you: ROI (Return on Investment) calculator (http://elsmar.com/Forums/showthread.php?t=7822&highlight=quality+cost+calculator). The thread has a link to the thread where I have attached a calculator that should help to establish the labor costs.

If your already manufacturing hybrids per the screening requirements of Mil-Std -883 implementation of a QML system would allow you to test optimize.
Basically allowing you to modify the screening and qualification requirements in 883 for any QML listed parts you manufacture. For non-QML parts you can still negotiate the use of your QML flow with your customer. The potential savings in qualification/screening costs could be substantial.
