Sure it is. You have a process for managing suppliers. You judge your process by the vendors score. The auditor appears to be mistaken.
BTW, does the score card include things like cost savings proposals?

However, when I first read AS9100C, one of the first things I said was we have to measure process effectiveness.... It was agured against me that that was not right and that it was objective and could be argued that the process is effective without measurables....Right now I'm getting to say "I told you so...."

No, just OTD and PPM. He said the purchasing process would be like PO mistakes on our part, if POs are written on time, did we give a reasonable amount of time to the supplier to produce and send a part. We do have a vendor corrective action process that purchasing is actually responsible for, but we are in rebuilding mode after the downturn and that was on of the things that was forgotten and ignored (which I am bringing back in to QA anyway.... that's a different issue)...

The measures you have chosen are appropriate. It is up to you as a company to determine what your objectives / KPI are going to be. Your auditor is out of line as he is imposing his opinion on how to best measure that process.
