Is the CQI-11 Heat Treat Assessment performed by a 3rd party auditor or is that an internal assessment that a company can perform on themself?

What happens if non-conformance are identified in the assessment. Does the company have to pay to be re-assessed after they fix their non-conformances?

Do you mean CQI-9 Heat Treat Assessment?
Or the CQI-11 Plating System Assessment?

If you mean the CQI-9 the answer is yes. It can be done by an accredited or certified 3d party or it can be done internally.

Note there are qualifications listed in the CQI-9 book on WHO can perform an internal assessment.

As far as an external NC, I would say no. Just show your Corrective Action History on how you fixed the NC if it was corrected. You can update the assessment yourself to now show it good.
