Are pencil markings on customer prints, tooling prints, or any other quality document for that matter a violation of QS-9000?

Depends upon what the markings are but the rule of thumb is if is a working document any alterations or notes should be initialed and dated. In addition, your procedure which defines your controls on documents (in this case prints) has to support it (define conditions of use, so to speak).
