Congratualtions on the first part of TS 16949!
2) Number your procedures any way you please, any way that makes sene to you and the support sites. Better to make a cross reference of your system numbering to TS requirements than to confuse everyone by adopting TS numbering.
I am leaning to using no numbers, just descriptive titles "Sales Process for Remote Site 1" says it all, no need for an obscure number like 4.6.2.2.a
3) Could you not jsut include your remote site processes in your corporate process map.
4) Are your sites connected by computer. Can you set things up so all sites access one server or intranet? I would lean towards one system, much easier to maintain and update.
