EMC, ESD for battery operated apparatus

Does the EMC Directive apply for battery (12vdc) operated apparatus? If yes, what are the applicable Harmonised Standards?
What is inherently benign to EMC apparatus ?

There is nothing in the EMC directive (2004/108/EC) that specifically excludes battery powered devices.

For the "inherently benign" look at Article 1 paragraph 3 for the exclusions.

Note the EMC directive does not apply to medical devices - see Art. 1 para 4.
