We are a job shop as well. We recently implemented an ERP system that allows us to use one part number - but assign customer part numbers to it. In other words, internally it would be referred to as 123456 but for each customer the documentation to them would reflect their part number.
This allows for efficiencies internally (re: if multiple customers order this part, we can make it on one work order and purchase materials at lower costs <volume>) while meeting customer requirements. Otherwise, you would need to track it customer by customer.
