not sure i have the complete picture, but if the warehouse organization is treated by your company as a subcontractor, how are your other subs controlled (audit, contract, etc)? In this case doubt that scope inclusion is needed.
If not a sub, then part of your company? Then yes perhaps scope inclusion is called for.
In any case, most registrars are helpful with questions and will not penalize you for inquiring in order to clear up a situation. Just be aware of registrars actually consulting vs. answering a scope question.
