When Organizations achieve multiple certifications, ISO9001 / IATF16949 / AS9100. Is there an order of precedence? or does rely on individual customer requirements?

Do you mean what order to display them or what order to pursue them? If you mean what order to pursue them then getting ISO 9001 first might make a lot of sense. It's a good QMS foundation and AS9100 is literally the ISO9001 standard with things added to it. Are you a shop looking into starting a QMS standard? Is it customer driven?

Having work in and implemented Commercial, Military, Medical Device, Aero-Defense integrated QMS throughout the years you should run you QMS just one way. Develop the systems so it addresses the most stringent requirements from each of the three. Yes some customer won’t need all the bells and whistles but then again it will be easier to run for your organization.
